It is interesting that the article starts off with: "An early version of Star Trek: The Motion Picture (1979) would have culminated in Captain Kirk fighting an alien disguised as Jesus, according to a new unauthorised oral history of the series."

It looks that Kirk (and therefore the viewers) would have been aware of the shape-changing issue.

The founders simply claim to know their particular "god", and that he has told them he requires obedience to certain rules. Usually there is a carrot/stick attachment promising reward for believing and punishment otherwise.
